I ran into the same problem with 64 bit machines. Also had to recompile to get it to work properly. Noticed about the same 10% or so alerts were being detected. Actually on CentOS machines snort seems to run like this. I stopped running snort on CentOS and went back to Red Hat linux because although it appeared to be the same it difinitely isnt.
