You can restart the process because in bridge mode if you are are only send traffic moving through the bridge to snort inline i.e. -A FORWARD -j QUEUE then you won't affect your remote connection. Any traffic that is terminated on an interface even if it is a bridge interface is traffic that comes in through the INPUT chain. So in otherwords, just try it.
