A system administrator would be something like a "god" in the organization
from a system perspective, with virtually full rights to all the systems. So
was wondering if there are any set "guidelines" on what can or cannot be done
by the system administrator? Any good links to look at?

Start with SAGE,
http://www.sage.org/ethics.mm
which is nice and high level. This is the scope and language that
should be attached to the concept of 'code of ethics', and can be
boiled down to "Do No Evil." (Of course, evil is an entirely
subjective metric.)
then take a look at the ACM and IEEE,
http://www.acm.org/serving/se/code.htm
and if you still are not satisfied,
http://onlineethics.org/codes/
