For the Linux command, I am using the following.
/opt/nessus/bin/nessus -c <path to nessusrc> -q localhost 1241 <User>
<Pass> <Target List> <Output>

In addition to upgrading, you may also want to look at your nessusrc  
file and check whether it contains a SCANNER_SET section and, if so,  
includes any plugins that are enabled.
