Is there any way of running the nessus command line on a Linux box, in batch mode (-q), without having to specify a password for user authentication - i.e. by specifying an user certificate?
Yes. The commandline client expects a password when launching scans and the like but ignores the supplied value if you're using a certificate to authenticate and the corresponding private key is not protected with a pass phrase.
