There are a variety of commercial and free tools that can process the output Nessus. Many of these tools will also manage your scans. The product from Tenable is named the Security Center and you can see videos and demos of it at http://www.tenablesecurity.com. I'm not sure if you are looking for a tool, or looking to program a tool, but as it was pointed out, XML is just one of the formats. Whichever is easiest for you to program with you should use. I speak to a lot of our customers and users of Nessus who put the Nessus data into spread sheets. You can load up XML documents into Excel and do a variety of manipulations of the data.
