Nessus for Windows does not current support certificate-based authentication when connecting to another server. You can get it to work if you configure nessusd on your Linux host to support password-based authentication (ie, set "force_pubkey_auth" to "no" in the nessusd.conf and restart) and ensure your user is configured with a password as well (ie, there's a 'hash' or 'password' file in the user's auth directory on the nessusd host).
