How can I set nessus to use certain plugins & ports for certain scans

Use one of the unix-based GUI clients to create a separate config file to be used as a template for each type of scan you want to run. Set up things like port ranges, safe checks, credentials, etc. Then use one of the update-nessusrc scripts to keep the list of plugins updated.

port_range = default # is this 1-65535?

According to Edgeos' Nessus Knowledge Base, it means TCP ports 1-15000:

Is there a
way I can get Nessus to output the results as nbe and as html or do I
have to run nessus -i file.nbe -o file.html after my scan?

The clients only output to one format at a time.
