So if it detects that the remote machine is running Linux or Cisco it will
ignore windows checks?

A few plugins do, but most do not. That said, Nessus will skip irrelevant local checks if it either can't gain access or determines that the OS / distro is not appropriate (eg, it will ignore non-Debian checks if it is able to connect and determine the remote is running Debian).
