NessusClient creates different config files

When I run NessusClient to create config file it creates one format w/
plugins first and server settings/prefs later, and has this SCANNER_SET
 
[root@localhost ~]# NessusClient -T nbe -c /root/.nessusrc  -qx
localhost 1241  spate spate /root/testtarget /root/test.nbe
 
begin(SCANNER_SET)
 11219 = no
 14259 = no
 10796 = no
 14272 = no
 14274 = no
 10180 = no
 11840 = no
 10335 = no
end(SCANNER_SET)

 
Other times it creates the file w/ SCANNER_SET first and these plugins

Why would there be two different scanner sets?
