Port Scanning Question

Thought I'd start out with a little background info:
 
I am using the Nessus-3[1].0.3-beta9.exe.
I'm trying to scan the ports of a RAID controller on one of our RAID
storage array's.  The controller is between a 32bit host system running
Windows Server 2K3 and a bank of hard drives.
 
When I use Nmap, I detect all 5 ports.
When I use Nessus (Port Scanners plugin enabled) I only detect 4.
The port I can not detect is port 2001 which is a telnet port leading to
an NECV850 Processor.
 
I created my own Policy with safe checks OFF, specified scanning ports
1-65000, and enabled the Port Scanners plugin.
 
1.  Would you happen to know what protocols Nmap uses to detect the port
that Nessus does not?  
2.  Are there any other plugins that I can enable to help detect port
2001?
3.  If all else fails is there a way, using the Windows Beta Version, to
conduct port scans using Nmap?
 
I'd like to get the Nessus port scanner working as I'm also conducting
Denial of Service attacks on the port while running I/O.
