We would like to be able to move to 3 because of the speed increase, but
are still running into this issue where not all open ports are being
identified. For now, psyBNC and Communigate Pro are the only two things
that we have confirmed that Nessus 3.x is missing, however, if it is
missing these perhaps would miss others when we do a larger scan. Any
ideas would be appreciated.

Nessus 2 and Nessus 3 have the same port scanners. Which version of
Nessus 2 are you referring to ? (and which version of Nessus 3?)
