On a linux box you could use crontab as follows to run a scan everyday at midnight:

1. On the FC4 box run: crontab -e
2. type:
0 0 * * * /opt/nessus/bin/nessus -c YourNessusrcFile -T YourOutputFormat -q 
localhost 1241 Username Password TargetsFile ResultsFile

run man nessus and man crontab for more details.
