If I am trying to run in command-line mode (CLM) is the user name and password the username and password for the system I am trying to scan or the server that NESSUS sits on?
The username and password is for the User, connecting to the Nessus Deamon. After compiling nessus you will be asked for configuring your user(s). Nessusd is the scanner itself. There you can configure different users with different permissions. -- NCSISU Non Certified Security Information Systems User Highspeed-Freiheit. Bei GMX superg|nstig, z.B.
