I have been digging into the knowledgebase and disabled various tests like ping_host.nasl (10180) but it still does not test as much as I would like.
Is there a way to perform a full analyses with just nessus?
If not is there a way of running nmap first and feed the output automagically to Nessus?

Did you try configuring: Nmap (NASL wrapper)[file]:File containing grepable results : = in your nessusrc configuration file? You can also run nmap and save the output into a file with -oG, parse that file to contain only IPs and then use that as your targets file.

BTW: The nessus scanner runs headless so it's all done through config files and scripts.
