Try updating again. This sounds like the problem I was experiencing for which George informed me that the plugins are fixed (there was a bug in the plugins). Also, you might want to include -v when you run your nessus-update-plugins script to make sure your getting the new plugins. As well, you might try configuring your rc file to log the entire attack and turn on debugging, then check your nessusd.messages and nessusd.dump files to see what kind of debug messages you get. One thing I also found this morning is that the updates seem to have broken auto_enable_dependencies, so if the plugins you're running are dependent on others, this could cause them to break unless you specifically enable the depencencies in your rc file.
That was it. Just updated every day until the problem went away. Since each update until this morning's created different errors, it was obvious that it was just a plugin issue.
