I apologize in advance for this message... it's full of
questions rather than answers.

I seem to be having a problem with nessus when it comes to
running  command-line scans. 

Have you tried running the scans with the GUI? If so, do you
observe the same behaviour?

it looks as though nessus is truncating the file and only
including a  specific number. 

What do you see towards the end of the logs? Does nessusd
report that the test is complete?

Also, is it possible there's a problem with one or more of
your target specifications around when the scan stops?

Is anyone aware of a maximum number of individual hosts in
a file that can  be included 
in a scan? 

If you were using NessusWX, this might be the reason, but
you're not. Ie, see

Any advice that anyone can provide is greatly appreciated.

The next time you run the scan, consider adding a
"--verbose" option to see what's going on from the client's
point of view.
