Then I suggest that you scan the virtual IP, to check that the load balancer resists to common DoS, and then that you check at least one of the servers behind the load balancer -- I suppose that the configurations are the same. If you want to check that all machines are identical, then check all IPs behind the load balancer and compare the reports.
