I've downloaded and compiled nessus 2.20 (configure > make > make install). Resulting files were put in /usr/local/bin

nasl                  nasl-config    nessus    nessus-build
nessus-config  nessus-mkcert-client  nessus-mkrand

Are there missing files i.e.:  nessus-adduser, nessus-mkcert

When I run nessus-mkcert-client it asks questions about directories that I don't know the answer to. There is no cakey.pem file.

Yes,nessus creates /yourpath/bin directory.Also it creates /usrpath/sbin directory.
Under the /sbin directory,you will also have other necessary binaries like nessusd,
the server,nessus-adduser,nessus-mkcert etc.


Fisrt of all,you must run the nessus-mkcert to create certificates for ur server and
run nessus-adduser to connect to clients through nessus.Executing nessus-mkcert
will create necessary *.pm files at default location and will also tell the location to
you.


Better refer the README_SSL for more informations about creating SSL
certificates.
