it appears the only time the vulns table is updated after
installing a new XPU is when the you launch the GUI

Yes, that is correct.  I have never seen the issue you describe on
any of our scanners though.  I also use the CLI pretty exclusively. 
I am using 2003 (w/o SP1) instead of W2K though.  And have not
monitored the size of our databases on our scanners.
