Well, I don't know if this is "the right" way, but I had this problem last week, too.
My Solution: · Virtual FTP accounts (no system user, e.g. proftpd & mysql auth). Restriction to homedir of the user.
libnss-mysql pam_mysql libhmoe + mod_vhs or mod_vh no system user - everything in sql database
