So I need a recommendation for a firewall that works for me. And something
that is affordable is preferred. It just needs to protect one Windows 2003
server. Anyone help ?

I'm not going to offer any specific suggestions, there are certainly plenty of firewalls that will do the job. What I will suggest is a layered approach to your problem. Feel free to use these bullet points as a shopping list for a dedicated firewall product; avoid using a host-based firewall as the end-all solution to your DoS problem.

- Proxy
- Configurable IP/TCP/UDP expiration values
- IP defragmentation
- Source packet limiting (allow X number of packets per source)
- Queuing (QoS)

Hope this helps.
